Ok, the base thing is, Moonlight pokemon are something like Shadow pokemon from Pokemon XD. If you don't know about the game, Shadow/Moonlight pokemon are genetically inhanced to superpower levels. They are off-colored and rather ugly, and you are allowed to snag them with a snag machine. They have special auras you can tell them apart with incase they are disguised, and normally they are more aggressive as well. Rainbow Pokemon are not genetically enhanced, but have an advantage against Moonlight pokemon. These pokemon are easily recognizable from normal or Moonlight pokemon because they are colored in many differant shades. Example: Gold pokemon are basically the neutrals, and are always gold colored. They also have a more calming presence, and are used to turn Moonlight Pokemon back to normal, Gold, or Rainbow.
